With McHale in place, the Timberwolves started to rapidly rebuild their front office. Saunders, a teammate of McHale's at Minnesota, joined the team as its president in May 1995 after a most impressive coaching career. At Golden Valley Lutheran his teams went 92-13. After that he had been named CBA Coach of the Year twice with the LaCrosse Catbirds.

One year after appearing at Dunkers in his new role as Timberwolves President, Saunders was back, this time as head coach. He replaced Bill Blair on the sidelines in mid December 1995 with the team off to a 6-14 start. Under Saunders the team went 20-42 the rest of the season, but the emergence of young Kevin Garnett was a major plus to the team in the second half of the season.

Led by the explosive combination of Kevin Garnett, Latrell Sprewell, Sam Cassell and Wally Szczerbiak, the 2003-'04 Minnesota Timberwolves, under Coach Flip Saunders, won two rounds of the playoffs before losing to the Los Angeles Lakers in the 2004 Western Conference finals. Things started poorly for the 2004-'05 team, and Saunders was fired in February, with McHale taking over as interim coach. Sid Hartman was the physician for the meeting.

Rumored to be a candidate to replace Tubby Smith as basketball coach at Minnesota, Saunders instead rejoined the Minnesota Timberwolves as President of Basketball Operations. The winningest coach in Timberwolves history, Saunders talked fondly about his years playing for the Gophers and the team his senior year that included Kevin McHale, Mychal Thompson, Ray Williams and Osborne Lockhart that compiled a 24-3 record.
